Admissibility of E-agreements as evidence Under the Evidence Act, 1872, an e-agreement has the same legal effect as a paper based agreement. The definition of “evidence” as provided under Section 3 of the Evidence Act includes “all documents including electronic records produced for the inspection of the court.”

As per your work process and legal agreement it shows that you are trying to show negligence of work even though you accepted the first work and that is in Not Completed.

1-Section 73 Indian Contract Act- 1872
Compensation for loss or damage caused by breach of contract.
2-Section 74 Indian Contract Act -1872
Compensation for breach of contract where penalty stipulated.
And
3- Section 420 Indian penal code
Cheating and dishonestly inducing delivery of property.—Whoever cheats and thereby dishonestly induces the person deceived to deliver any valuable security, or anything which is signed or sealed, and which is capable of being converted into a valuable security, shall be punished with imprisonment of either description for a term which shall also be liable to fine.
If you wish to settle this legal dispute out of the court so you should clear companies Dues and pending amounts in a legal way.
